check out kayak.com... a friend of mine helped design the site and it has literally saved me thousands of dollars on flights.
just take the shinkansen (bullet train) if you want to travel around within japan. as a foreigner, you can get a discounted rail pass that's good for all but the most hi-speed trains. also, it will give you a chance to see the countryside, which is beautiful, btw
as for how expensive it is, well....let's just say its quite expensive. especially with what the dollar has done for the past 3 quarters. that being said, most ppl don't get to visit japan a lot so spend the money and enjoy yourself.
cities - definitely check out kyoto, tokyo, osaka (if you have time), miyajima island (make sure you go at high tide), and hiroshima (its just eerie being there).
