You likely got screwed. I recently changed my spark plugs. In the process, I left my battery disconnected overnight. After I installed the plugs and restarted, I had the same problem you did. However, I remembered having the same issue with a different car after a dead battery. In that case, I called the dealer and they informed me that it sometimes happens after no battery for a few hours and that it usually regulates itself in a few days. It did. I let my G35 figure itself out for about 4-5 days and it idles perfectly and does not die when warm. I would be pissed at the dealership if you weren't under warranty.
