How to take proper HDR Shots?

Just wondering what you guys do to take proper HDR shots? I set my lens after it focuses to Manual Focus; set the AEB to -2...+2 and put it on AI Servo and take the 3 exposures. ISO is at 100 for all outdoor shots.

The only problem I am getting is when I put it in Photomatrix; the saturation or something most be too high because the pictures become noticeably blurry. There is also very annoying Noise which I reduce with Noise Ninja (kills details in the pic though).

Here are some pics that I took recently; feel free to criticize:
Body: 350D
Lens: 50mm f1.8/18-55mm f3.5-5.6

Settings (I don't think EXIF is still intact): The 50mm shots were taken at f2.8 under AV Priority and the 18-55mm were taken for the wider pictures were in P mode (realised I didn't put the 18-55 into Av Mode).

^^ S14 appears out of focus

^^ I messed up this picture by focusing on the Silvia and hoping the Bokeh would soften the S14 but it didn't work .


^ My favorite picture; I ended up doing a mask on the S14 with the normal exposure and removing the blurryness on it.

Any suggestions for better HDR shots or just better shots in general? Any settings I should use specifcally for my 50mm prime?

I am going to be taking some pics in this tunnel/parking lot this week so maybe any tips for those will also be appreciated:

For the HDR shots I was. The one in the parking lot was freehand.

Hmm looks a bit clearer; did you use the Photoshop HDR Merger for that? I will post up some pics for you guys after Wednesday so you guys can let me know how I did with the next photoshoot.
