Oh, so your 06 is a 6MT with a vq35de "revup" engine, and you swapped in a plain vq35de?
Take that engine back out, use the short block and transfer over the revup heads, oil pump, and timing stuff. Then reinstall.
Only way to get rid of those codes/lights is to install a revup engine, or find an 04 6MT ecu.

Yeah basically you used the wrong engine. The VQ35DE block came in multiple variants, the Altima/Maxima are not compatible donors, the G35 version came as the "rev-up" and non rev-up versions. The rev-up was used on 2005-2007 6MT equipped cars and had variable exhaust cam timing added. The short block is interchangeable but the compleete assembly is not, the rev-up had different heads, timing cover, oil pump.
