The amp is in the rear. Take your spare tire out. On the right there is a tool set. One of those tools will open a pannel on the left side of the spare tire to expose the bose amp. I have done this before it's really simple.

And it appears that all 6 of the speaker leads come of the rear amp?

 

It would also appear that you should be able to just swap the amp for a better amp because you would have all of the connections right there in the trunk. The only problem is that you still only have the quality of the head unit(HU) to feed the amp. If the highs and lows are not fully reproduced by the head unit then it doesn't matter what amp you put in, you are only going to get out what the HU puts out as far as quality sound.
Somebody also mentioned that the HU outputs are of very low voltage so using an external amp would be difficult, but I think that if the new amp had very sensitive inputs that you would be ok.

 

Maybe you can put in some sort of equalizer in before the amp to boost certain frequencies the HU isn't properly reproducing and cut lower frequencies (like under 80hz) from the main speakers if you're adding a sub.

 

Does anyone happen to have the color coding of these wires? I am working on a sub/amp install, and need to know which wires are the low level inputs for the amp.

The wire colors out from the amp are as follows:

driver door/tweeter: g + r -
passenger door/tweet: gy + y -

rear driver: g/y + b/y -
rear pass: br+ b -

driver woof: l/y + w/g -
pass woof: l/r + l/w -

Thanks very much for posting these. This will be very helpful. Only thing is, I'm looking for the low level (wires from radio to amp) color coding.

The color coding you so graciously provided is for the High Level (speaker out) wiring. This will be very helpful for the 2nd stage of my install, but I am looking for the low level inputs.

Well, why didn't you say so. Here is the head to amp wiring for the coupe:

[the color legend remains the same]

rear left = lg + pu -
rear right = l (+) p (-)
front left = w + or -
front right = or/l + w/l -

control = sb (light blue)
backup = y/r

just to be clear, these are the wire colors as they enter the amp. Apparently the wires are not the same colors when they leave the head. There is a junction where they change the wire colors.
