Assuming you have the bose system, you will need to replace the bose amp with an aftermarket amp. After doing this, you'll connect it all per the norm. Details on how to replace the Bose amp are covered in stickies at the top of this forum and in many many other threads. Good luck!

If you have two amps why do you need the stock amp? I would just get the JL audio clean sweep.

The JL Audio clean sweep is a way to intergrade amps while keeping the factory HU. You will need to use something like if you lan on keep your factory HU, another one is EQS from audio control. Use 2 channels to push your components and the other two chanels to push your 6x9's.
