I know that in my '03 Sedan the sub takes its signal from the rear low level inputs coming from the HU. If you re-routed these inputs to an aftermarket amp you will lose the Bose sub. At least I did in mine. You can still re-route the rears to an after market amp but do not cut the factory input wires. You would have to leave them connected to the Bose amp and then just tap into them with RCA's for your amp. You would then retain the Bose sub. Then again, maybe the '05 wiring is different ?
