D3 Installed on 03 Sedan
Just got my pioneer d3 installed...couple questions...
Is there a way to make it flush?
What can i fill the gaps in with?
Why does the jdm kit not match the bronzey color?

You bought the wrong DDIN finisher, the one you need is for Willow interior, it's typically harder to get in the US but Riverside Infiniti does occasionally get some in stock. As far as it sitting flush, I think other installs I've seen of the D3 it did sit flush with the finisher. Not sure why. but the trim piece that comes with the D3 has a gap, I think you have to make a custom piece if you don't want any gaps.

Did you use the OEM bracket? The holes should have lined up almost perfect and the unit should sit flush. The trim ring does need some work to get it right as I think it was designed for another Pioneer unit other than the D3. I only had a slight gap on the top of the unit. I used some thin foam pad with self adhesive and affixed it to the top front. Sounds a little crazy, I know but you don't notice the gap.
