well besides the proper wiring and installation...
but for the box, it might end up looking "whack" there are other "clean" looking ones that were made to fit in our trunks that look pretty decent but is like $300 just for the enclosure =/

What amp are they offerering? Is it a standard square or rectangular shaped enclosure? The sub you got is not going to get intensely loud and shake things up. It will sound good and if you're looking for some bass then it will do the trick.
As for the factory HU integration there's a few way you can go about that. I believe you can use a LOC (Line Out Converter). I'm not familiar with the G35 audio in particularly, but general for factory integration that is one route. The other route is using the JL Cleansweep, Alpine PXA-H650, or Rockford Fosgate 3Sxity.1 or .2. These more than likely are not necessary. They are processors that allow factory integration so you can fine tune your music, but you would really have to know what you're doing (or have someone else who does tune it for you).
I believe the wires for the HU and whatnot with the Bose package are in the trunk, someone correct me if I'm wrong.
As chinabean said, you will need wiring. I personally like Kicker. It's great wire, very flexible and priced well, just get one of the kits off eBay. For the sub you have, it won't require much power so a 4 guage kit would do just fine, and if you were to go with Kicker you would get the PKD4 (type that into eBay and the 4 gauge kit will come up). I don't remember if it includes speaker wire, but if it doesn't, you can always go to walmart and get some 12 - 16 guage wire for the subs to the amps.
Just curious, what shop is it that you're looking into. I've come across several in So Cal who don't know what they're are talking about or they do a crappy job. I blew an amp once and I walked into a particular shop in Monrovia and asked if they repair amps, the guy straight out told me it's not worth fixing it. Obviously he didn't know the value or quality of the amp since it retails for over a grand and got fixed for a couple hundred. I'd also recommend checking into a few other shops and get a quote to see what they say, and see if they will let you look at the installs they do. They should and if they don't I'd worry about letting them work on my car.

Read the sticky threads at the top of the AV section (this one) that says "Upgrading sound system and keeping stock HU " and "DIY: Add a sub to your Bose equipped G35 Coupe."
If you have the shop connect your amp to the Bose system, make sure they connect the amp to the audio signal BEFORE it enters the Bose amp.
