How much torque can the stock 6MT from an 04 coupe handel? What can you do to increase the strength?

The 6MT transmission is pretty stout. There are many forced induction people pushing big numbers on the stock 6MT tranny without any upgrades.

I'm at 649/651 on the stock tranny with a twin plate carbon clutch.

I think that one Z is ~1200whp on the stock tranny.

6MT drive train is pretty strong, even stock diffs are strong. Few people I know are pushing 560+whp and except for the clutch, all OEM/stock 6MT drive train.

Stock tranny will hold over 1000whp. The syncros going into third gear break though on shifting with a lot of power.

Yup there's a 1200whp 9 second Z with stock tranny. I'd say you're fine.
