What exactly does the "tune" on FI consist of?
What are all of the things that are adjusted?
How is each adjustment made?
Are adjustments "locked in" so that they are permanent or does tune drift with time?
I see that Cobb Tuning has released the Access Port for the G35 (for every model but mine!) Is the Access Port a complete engine management system that has all the capability to tune and run an FI system? If not, what else is needed?

a tune is the adjustment of fuel and spark, that is the most basic you can get into when boosting having the computer adjust timing, and more features depending on the platform
Typically a tune consists of making adjustments to timing & fuel tables within an engine management system which the ECU runs off of.

Well, presumably the tune is adjustment of timing and A/F ratio.
But what is adjusted?
Is the ECU reflashed with the "tune" information?
Is it a series of maps that are entered into the ECU or through the ECU via a piggyback system?
Where does this information or map come from?
Does the tuner do it on the fly and then tell the EMS to lock that information in place?
What happens to the tune or maps (if anything) if ley\ts say someone gets stuck somewhere where they can't find high enough octane gas or it's a very hot day and the engine starts to ping? Can the system respond and pull timing or does it just let the engine go ahead and destroy itself?

Just find a reputable tuner and let them do their magic. Most standalone EMS does have active knock control that can pull timing once knock is detected so you are good. A good EMS can also compensate when temperature drops or increase dramatically.
Why are you worried about where is the Map located? Do you plan on tuning it yourself? Most EMS use only 1 Map and that contain your Timing and Fuel. The EMS use your Load/Boost and RPM to control how much Fuel and Timing to run together with other variables like Temp Compensation, A/F Feedback..etc. Other EMS can have multiple Map which you can switch if you want a more aggressive Tune (ex. Race Gas Map).

For now, the Cobb AP is not suitable for forced induction. They are talking about adding that type of feature set in the future. But for now, it's a plug/play NA unit.
The current solutions for solid FI EMS are Haltech, Fcon, and UTEC...in no particular order.

adjustments on most ECU's are not locked. Only on the FCON are they locked, meaning you have to go back to the same tuner everytime (-1000 points for HKS)
