Which will yield greater HP if any?
Currently, I am running HPS tubes with aFe drop-ins. I haven't had them on for too long but I am very pleased with the setup. I suppose if you really wanted to punch out holes on the stock airboxes you could do so with both drop-in's and the HPS tubes.
Personally, I am not a fan of any cutting or expanding of my factory parts. Not to mention I can't imagine you would get any increase in horsepower. I say leave your airboxes alone.

I have my stock boxes with a small hole about the size of a fist. with Drop-ins
Id love to also get HPS tubes down the road. I dont see why not ... the car is getting more air

cutting the stock air boxes will certainly give your engine more of a growl but I have yet to see where anyone gets an added hp boost. I think a couple of members who did the "ghetto air box" mod reported a more sluggish feeling as well.
