I have an 07 Black Obsidian Coupe with 3500 miles on it. I looked in Kelley Blue Book and it's worth $37,500. I wanted Diamond Graphite originally and after having black for a few months, it's becoming a real chore to keep it clean. Here's my question: What would cost me less money? If I were to sell it/trade it in for a similar car in Diamond Graphite, which would cause me to lose my 1.9% financing or to paint the car a custom color, such as M3 blue. If I go the route of a custom paint job, done correctly inside and out, what am I looking at for a ballpark price and where is the best place to have it done locally? Which seems like a better option or should I just deal with the black until I get a garage?

Where are you from? As far as paint your book value will depreciate if you change the factory OEM color. If you plan on keeping the car for some time then why not? Usuaully to get a good paint job done right (where the moldings, bumpers, mirrors, hood, door panels, glass, engine bay, jambs etc.) your looking at spending a minimum of 4k to get it done right.
My only advice is if you are going to sell the car DON'T PAINT.
To change the color (meaning painting engine bay, door jams, in&out) will cost you anywhere 4k from local shop and 7k and up for a reputable shop. Either way, Good luck with your project
