Paint in the Boston Area

I bought my coupe (OB) in October, and recently noticed 3 areas with paint chipping pretty bad. Two spots are right around the front driver's side wheel well, and the other is on the front bumper. The paint is actually chipping/peeling, not just little stone chips.

I brought it to AZ Auto Center in Cambridge yesterday (closest shop I could think of) for an estimate and the guy there recommended stripping both the quarter panel and bumper and repainting both for $800. I wanted to get a paint protector (clear bra?) like this, so he recommended doing the hood too. For all three pieces and the protector, he roughly quoted $1400.

Any suggestions? $1400 seems like a lot, but I trust the guy when he says touching up the paint would be a bad idea. I have the extended warranty. Any chance I'd have recourse there? I don't think paint shouldn't peel like this. Are there better places to go in the area? I guess it's not the end of the world now, I'm just worried about rust (and I want my baby to look good).

Any help would be appreciated. Thanks.
