interesting discovery with my DD set up
So as some of you know I installed the Clarion VX400 DD.
I ran into an issue where the audio was sounding like the amp and the HU were fighting each other on the crossover points. Or speakers playing out of phase. I had no bass at all.
Decided to dive back into the dash to make sure the Metra harness RCA connections were not messed up. Harness looked good, then I decided to remove the rear RCA's and plug in the subs. BAM! I have bass now and the stereo sounds so much better.
At least till Friday...I am buying the Clarion XH5410 amp, Clarion XH5410, to replace the Bose amp.
So after making some adjustment to the HU settings, I got it sounding decent.
So if you hook up your DD and get all treble, hook up the sub output to the rear RCA's of the harness.

I assume you tried setting the bass center freq down as much as possible too?
I couldn't see anything in the manual about there being a toggle with full range or low pass filter for the rear outputs, so the freq center seemed like the only way to adjust that.
(One more reason to recommend the Pioneers, I suppose)
