Can't tell if the input sensitivity (gain) is at max or like 30%, but if it's at max, lower it to get rid of the whine, if it's only at about 30% already, your ground may be bad, or there's a input level mismatch - Where do the RCAs go to in the stock wiring? Can you get a photo of that? If they're going into the post-amp wiring, the amp is configured wrong.

It really is a lot of things that could be wrong, so you're probably best taking back to the shop, hopefully there's a tech there who knows how to do it right.
I will be returning to Best Buy tomorrow and hopefully someone can take a quick look at it..what SPECIFICALLY should I tell them to look for / be aware of?

Just what you've told us - protect mode coming on and constant noise. If they need more help, they need to hire competent personnel.

I just dropped it off, they said it was a bad amp or bad subs but theyll take a look at it. I hope they do and dont just say they did. I brought up a bad ground and he said it probably isnt. He also mentioned it might not be getting enough power. He said that amp should be wired by itself and not thru a dual amp kit. Im using a jl dual amp kit 4g to power both.

4gauge might not be enough for two amps, depending on how big the amps are. 0 gauge should be used to get to the distribution block in the trunk if you're going over 800w RMS in the trunk.

its a JL 300/2 and a 500/1 with a 4guage the 300/2 is powering a set of components in the front stage, and the 500.1 is powering 2 10in subs (300watts)
