Here is what i suggest:
Adire Koda 10 sub $229 www.adireaudio.com
MB Quart PCE-216 http://ikesound.com/product-product_id/1781
JL audio 450/4 amp $500 for your comps (fronts only) and sub
http://www.knukonceptz.com/ wiring and accessories under $150 (excellent choice)
That is essentially what bkchang79 suggested, but with different comps. In all honesty, that is a solid setup and if he hadn't posted those suggestions, then i would have anyways.
As far as the MB Quarts over the alpine, that is based on what type of music you listen to. I have felt that the Alpine comps do better with rock music, but not as well on rap/hip hop/r&b. The MB Quarts are better for that type of music because those comps are more "aggressive" as opposed to the laid back sound of the alpines. Purely personal preference and opinion so i suggest you take a listen to several sets of speakers before making a decision.

E bay is your friend. I purchaced a set of Focal 165V2's for $140, An 11" Focal 27V2 Dual 4 ohm VC Sub for $100, An Mtx Thunder 6304 rated at 90 wattsx4 for $130. and a Mtx Thunder 4250D amp rated at 425 watts@2 ohm for $86. I just used the stock rear speakers. This system sounds great on my opinion. And for < $500 ( if you can find them at this price) I think its a hard combo to beat.
