Difference between Bose deck and non Bose deck??

Difference between Bose deck and non Bose deck??
I have an 04 sedan with Non Bose deck. I am about to change out all of the inside speakers, add a subwoofer and 2 amps. Will it make a difference if I have a stock Bose deck compared to my non bose deck?

don't think so... (i have "Bose" deck/HU). The decks are both made by Clarion btw.
