Is this normal? Tranny

I was having a hard time shifting my car. I took it to the shop and they said the clutch was shot. I had a new clutch and fly wheel installed and the tranny fluid changed. I dont have to fight it in to gear anymore but the shifting feels notchy. Its just not as smooth as I think it should be. I bought the car with 60000 miles and now has 72000 so the power train is up. I did buy another warranty with the car, not the infiniti one but the best that was offered at the dealership I bought it from. It should be covered from them or they can give me my 3000 dollars back. Its a 2004 coupe. Is this normal, I had mustangs before and they shifted alot better then this car does.

I forgot to add that, I told them to check the tranny and they said there is nothing wrong with it.

you have to break in the new clutch give it 600 miles then report back thats the only thing i can think of
