Nope...It states to put the two water hoses on the new copper peice...nothing after that. I'm thinking about sealing it up with some silicon...would that hold?

you dont need to put anything on the old fittings. They are not internally connected to anything. It just ran through to cool. You just leave them alone. I have the isothermal copper also.

you can check out my pics. I have one of my isothermal but you cannot see the old fittings. Dont worry. Just install the old hoses on the new isothermal and you are good.
If you dont believe me. Just go ahead and do it and once you start your car you will see that no fluids leak out..
You will love this mod. Pick-up and sound. a definate great mod.

okay.. so i installed my spacer.. bad news.. i took off the upper plenum, and then the lower plenum to put the gasket ring thingi.. so then i put back my lower plenum.. and screwd it back.. i had a FT/LB torque wrench.. and i was converting it from inches.. aparently it wasnt that accurate and i went a little too hard on the screw... and i snapped it.. so i had to take off the plenum.. and i found the screw stuck in there with abotu 1 cm sticking out.. so i cant get that screw out.. so i left it there.. and bolted the other 5 bolts it.. should i worry about this??

^^^^^^^^
exactly this could cause an air leak in your plenum. Get an extractor and be careful not to get any shavings inside. cover the engine good.
