For starters none of the electronic stuff will be covered after 60,000 miles / 48 months... Seeing as how your car is '04 you have about a 50/50 chance of that being the case.
If not, you still have your powertrain warranty for 70,000 miles / 72 months (not entirely sure of the exact details on either this or the bumper-to-bumper, but it's something like this).
Congrats on your purchase and good luck!
One more tip: if you are near the end of your bumper-to-bumper warranty, at least have them inspect and take note of a potential problem with anything you think would be covered under that warranty, because if they make note of a potential problem while you're still under warranty and it persists after your warranty expires, it is my understanding that they still have to fix the problem.

OP, I would suggest calling the dealership and describing the problem. If you read through the forums here (as it seems you have) then you'll see the problems with the stock Bose system, be it the head unit or the speakers, are not uncommon.
As far as the bumper-to-bumper warranty, I'm not sure if electronics like the speakers are covered... they may not be because it is a part that could "wear out" like the clutch and brake pads.
Anyhow, a phone call to the service department of the dealership is a good bet. I'm not entirely sure where TSBs are published, but there is a forum here with people discussing either actual or potential TSB situations.
