As far as having two remotes, you should be able to interface the standard OEM keyless with the aftermarket alarm to detect when the door is unlocked. If not, find a system that does.
Checkout Compustar.
A few people have swapped out the amber lights with different color LEDs, but it's no easy task. You can check them out in the electronics section.

Ya I figured it's probably a pain, but I have seen ways to do it online, replacing the bulbs... simple.. getting to them.. hard. I was just curious if anyone here had and can tell me from personal exp.
