ISR fitment issue

AT-MT swap Coupe
ISR fitment issue

I just installed ISR long tubes and an ISR Y-pipe and the y-pipe was too narrow for the long tubes. I keep reading that that ISR fitment is supposed to be perfect so what gives? The exhaust is EXTREMELY raspy which I’m hoping I can solve by lining up the flanges better. In the photo you can see on the right that the flanges are not even close to lined up. Anyone have this issue before?

What’s after the Y pipe? Long tubes aren’t quiet and they are not resonated. Is there a resonator in the y back?

I have the Z1 touring y-back. It has a resonator and mufflers. I was thinking about getting a resonated y-pipe too
