Yes, you keep your existing valve body, external TCM, and wiring harness on the transmission.
You'll basically just be replacing the gears and clutches. As long as your valve body is still in good condition then you can just reuse it.
The housing and all the internals are the "same" except the 2003-2004.5 used an external TCM, the 2004.5+ used an internal TCM. It's not hard to swap all the stuff over but pay attention to bolt lengths.
If you look up the instructions on doing the TransGo shift kit it will give you a good idea what the job will entail since it's just removing the valve body/TCM. The only other step you would have is replacing the wiring harness which isn't difficult.
