Engine crank case oil breathing tubes

I'm in the process of customizing my intake tubes I've come to a hault because my crank case breather tubes (sorry if my reference is wrong) are not lining up to the intake tube ports, my question is can I eliminate the tubes all together, plug the intake ports and install a crank case oil breather filter? I know the Honda guys used to do it all the time but I want to make sure I'm not going to get a CEL or anything. I can get away with running a tube to 1 intake tube only just can't really do 2. See pics provided...
