Get some 2000 grit sand paper and wet sand with soap and water the area of the scratch. Once you're certain the scratch is gone, get some fine polishing compound (3M) and buff the area clean. It'll work like a charm and you shouldn't need to clear it or anything like that as the epoxy itself thats on top of the carbon fiber should be thick enough to accomodate such a fix (unless the scratch you menyion goes right down into the carbon fiber, which in that case you're screwed).

Take your time, don't rush, and believe me, you'll be amazed at the end results! Oh and FYI, you don't need a buffing wheel, and in fact if you've never used one before with polishing compound, you're better off just doing it all by hand. It'll take you longer, and you're going to need to really apply some elbow work into it, but you wont risk the fact that you may "over-buff" and "burn" the area with a wheel, which I have seen many do with plastic like parts. Good luck and if you need some help, drop me a line....
