Personally I hate those pedal reprogrammers, I would not install it. If you want more throttle just push the pedal farther, the ramp functions just throw me off.

The rest of your list looks pretty solid though, you will likely end up with sway bar end link issues on the front since even on the softest setting it's like 250% stiffer than stock. You can always cross that bridge later when one breaks or starts clicking badly.

Same thing with the struts, you're quickly going to find that the stock units are the weakest link with the rest of that setup.

While they're under the car inspect the rear diff bushing, if it's still stock rubber plan on getting it swapped out for poly asap since it's going to take much more of a beating with the transgo kit. Subframe stiffener collar inserts would be a good upgrade as well unless you want to go full poly on those as well. There will be significantly more movement on all that stuff with the extra power and the transgo.

Yeah, I'm kinda spoiled with the instantaneous throttle response on the Cayman. I will say that it got better with the new plugs and/or coil packs installed. The controller is at least easily removed if I don't like it.

The front sway bar was actually installed about a month ago. It had to be re-tightened due to some minor clunking over rough terrain and cornering. It feels aces as of now but I'll keep a close eye on it. Is there a go-to end link supplier who makes a beefy units for the V36?

I'll look into the poly bushings and collar inserts and suggest them to my tech.

And I have to assume the stock injectors provide enough flow...

3 bushing set for the rear diff and subframe collar inserts are on the list. No new fuel pump, told it's not needed.

End links I'm not totally sure for the V36 platform AWD cars. I know the V35 AWD used a different looking end link compared to the RWD and they were pretty limited for what was available but I think they redesigned them on the V36 chassis.

Typically your highest tier end link will be like SPL, those are track-use end links that will take an absolute beating but they WILL be noisy... personally I would just run the OEM ones until you have an issue with them. If they don't break then they will definitely be the quietest option.
