I'd say Myer and Tweeter are the brand name shops. Consistent quality and no fear that they will be out of business next month when you have a lifetime install warranty. There are also alot of local shops that you should look at as well. Might be more flexible and have cheaper prices. I wish there was some review website like Zagats that rates car audio shops, but I don't know of any so best way to go is by word of mouth and referrals. If you have connections via friends to a local shop, that would be a good place to start to get some frank and constructive discussions in choosing the right shop for you.
BTW, Myer will almost never install stuff you have purchased from the internet if they sell it at their store. Tweeter I think is more flexible. Myer stopped selling MB Quart and all they do is push Bostons. Tweeter sells MB Quart and Bostons, but I didn't see a good highend headunit selection from their Fairfax store. Myer told me that they were getting the newer Alpine units soon and their F#1 units. They also have a good selection of pioneer units.
If you go with the big names, prepare for big prices. Their equipment prices are only a few bucks off list and they charge alot for installation. If you put together a respectable quote, you do have some bargaining room, but your mileage will vary.

I got my stereo system in my 2003 Nissan Maxima SE installed at Tweeter in Fairfax, VA. They did a great job. They even let me finance the install for 15 months interest free. Also all of my equipment was purchased via the web.
