They will be okay but you might wanna just pick up a 300/4 and some decent midrange speakers. I am running two 12W6v2's and a 1000/1. Previously I had the stock headunit and sounded okay. I then switched to a 300/4 and Boston Acoustics setup and it sounded better still on the stock headunit. Being I didnt wanna hack my Navi I just broke down and did an Alpine head unit.
The Bose speakers and amp can't be described as good and yes, your 1000 watt amp driving 2 subs will probably drown out the Blows amp and speakers unless you turn the gain down.
Might want to just run a a new amp to the stock speakers. I did that in my Accord and it was a huge difference, although originally it was running off the head unit. I went ghetto about it. Wired up 6 speakers to a 2 channel amp. Had no issues, got plenty loud, did what I needed for the meantime.
If you wanna go the cheapest and easiest way about doing things, first, install the amps and subs and see how it is for yourself. If you feel it's drowning out the music too much for your tastes, then do something about it. You can get a pair of coaxials for the front and hook those up to an amp. I wouldn't touch the rear speakers as they are fill. You can leave them hooked up or disconnect them.
