i would go with one in one out if you do a reverse mounted sub. clean look, but why do you feel you need two subs?

you will notice some change in the way the music sounds with the inverted subs
but nothing to drastic, ive heard set ups that are ran that way and they sounded great to me
one sub in and one sub out is not a good idea
when you run your sub inverted you are basically making them out of phase, so you will have to run your + wire to your - on your sub
if you do that to both they will produce very little output

There won't a change in sound, but you do have to reverse the polarity to get the phase correct when you mount subs inverted. A possible benefit is that it allows the coil to remain cooler since it is exposed rather than being inside an enclosure.
A con would be the cost of doing an enclosure like that. To get proper air space you may have to utilize the spare tire, which more than likely means fiberglassing, so cost would be up higher. And I agree, two subs does look somewhat cooler than 1, however, I find it cooler to get louder off 1 sub than multiple subs, that is if being loud is your goal.

Well, IMO, some subs have a sexy looking basket and motor, while others have a sweet looking cone and dustcap combo. For example, I wish I could have inverted this sub when I had it:

This is just to "show off" the basket and motor. Usually done purely for show. Back in the days "free air" subs or "infinite baffle" where popular where the trunk is used as an enclosure. Not only did your trunk had to be air tight you where limited to the type of sub for your size trunk. It was also not the most efficient. You usually had to use twice the amount of watts to get the same sound off of a similar boxed(sealed and/or vented) set-up.
As for the one sub in and one sub out, I believe they are referring to an Isobaric configuration. Advantages of this design are increased linearity in the speaker movement, lower space requirements, and increased power handling.
Disadvantages are increased cost, increased design and assembly complexity, and decreased efficiency.

I believe what the OP was stating as far as one sub in and one out is that one sub would be mounted normally and the other inverted so the viewer can see what the sub looks like.
In respect to the infinite baffle description you provided, you don't need double, rather, you need half the power than you would in a standard sealed enclosure.
