Pioneer's got the best iPod interface, and decent navigation. Their previous generation units (X910BT, X710BT) are all a bit slow and a little buggy, but if you can tolerate those things are fantastic deals. Their current generation navigation units - X920BT and Z110BT/Z120BT are awesome, with great voice recognition and control of iPod and maps.
Clarion... stock headunits are Clarion and fail repeatedly, so I hesitate to recommend them.
Kenwood's got Garmin navigation, so it's the best navigation, but their interface, particularly their iPod interface, is inferior to the Pioneer units. Their voice recognition (available on their flagship units) for maps is good, but sucks for iPod, so I'd recommend the 6160 if you've got an automatic, 7160 for the 6MT, because the flip-face gets in the way of the automatic shifter.
For anything further, your headunit budget is required.

I'm interested in find a good stereo too. My biggest concerns are bluetooth capability and ipod integration. I loved the Pioneer interface, but the sluggishness is turning me away! Can you control your ipod touch from your headunit through the bluetooth connection?
Scootch - Garmin's better than most in-dash navigation units. The only advantage of integrated ones give you is access to the vehicle speed sensor wire, so they work if you're in a tunnel just fine, and can mute the stereo when giving directions. You're probably best off going with the Pioneer 3200BT since the 4200 has a flip-down face that can't flip down when you're in park.
azt108 - I'd probably recommend the same one to you - Pioneer 3200BT unless you're looking for navigation too, in which case Pioneer X920BT. The sluggishness of the previous-gen units - F700BT, F900BT, F90BT, X910BT, X710BT - is definitely alleviated with the X920BT and Z110/Z120BT units. The bluetooth protocol implementations supported by headunits are insufficient to do a lot of control of the iPod, so you're still going to have to plug it in.

If you have an automatic transmission, you don't want the flip-down face, as your shifter will be in the way when in park or reverse, and maybe neutral. 6MTs can have flip-faces.
Smaller screen aside, the X920BT has better software than the Z110BT, but the same software as the Z120BT.
You can change the boot screen, but none of the backgrounds, not sure about doing slideshows on it at all.
