Hello.
Basically Ive been lurking the forums for some time searching various things i want to do. One of the things is i want to upgrade the stock Bose amp. I know i have the premium version of Bose because i got 2 Bose subs on the rear deck.
Anyway, Bose speakers are busted and I'm not going to bother looking for the 2 ohm speakers, might as well upgrade the amp and get some good 4 ohm speakers. Question is, are any specific amps you guys would recommend that would work well for my specific application? I want to keep the stock head unit, but just upgrade the speakers and amp.
In truth, I'm looking for someone who did this in a similar fashion and has any advice for me so things go smoothly.

So to recap:
Use a LOC, do not ghetto splice RCAs inputs with speaker outputs from the HU into the amp.
Get an amp that supports differential balanced inputs.
Now 2 questions.
I want to set both the rear speakers and the rear deck speaks where the stock Bose woofers are in parallel to the rear channel. Good idea?
Second, is there like a molex plug that i can plug into the hardness going into the Bose amp and not have to splice the wires?

No, there is no plug for what you want to do.
I wouldn't run the rear speakers and rear deck 6x9's in a parallel circuit, but if you're saying to just use the same audio signal to run separate channels for the rear side speakers and 6x9's, that's fine. If you're running a 4-channel amp for the whole car, run the front 6.5s and rear 6x9s and don't power the rear side 6.5s.

However, the head unit has no line for a sub, so I'm assuming id have to splice one of the channels into the input of the amp then output to an equalizer and then to the sub?

No need for an equalizer, just use the low-pass filter on the amp.
So if i understand correctly, run only the front 6.5s on front channel and rear channel for the sub? Ideally, id like to have 4 active speakers and a sub...

2 + 1 is, in my opinion, the most faithful way to recreate music.
Music is not mastered in surround sound like movies, it is mastered in stereo, therefore, four speakers is not how it was meant to be heard. Bands, people and most everything you're interacting with is in front of you, so a front, stereo soundstage is what will most accurately reproduce the experience of the band right on stage in front of you, so stereo speakers, in front is the way to go. Since subwoofer frequencies are more omni-directional, you are free to put the sub in the trunk where there's ample room for it.
Now, with a dedicated audio processor, you can use rear speakers for a lot more; without proper processing though, it's much better to get a quality system with just a front soundstage.
