Can OEM NAV be kept and still upgrade the bose HU to aftermarket? Anyone done it? What do I need to know or watch out for?

Yes, it can be done. The only thing I think you need to watch out for is that you will lose navigation audio unless you can hook it up to your new headunit or get a separate speaker.
