Did you bypass your amp?
I had an Eclipse AVN5435 insalled in my car. We didn't bypass the factory amp though. Would I get better sound quality if I did? Also, they put 5 volt pre-outs in the eclipse and my sub doesn't sound as good as it did when I had it just coming out of the factory deck.Do you think there could be something wrong with the eclipse deck?

Thats pretty much the only way to do it, bypassing the amp completely could cause harm to your HU, as the impedance level is 1Ohm on the factory Bose and aftermarket HUs wont handle it. If you have the funds I would completely replace all the speakers and add an amp to run them.

Did you re-adjust the input sensitivity on the amp? Your stock sytem was using high-level inputs, and now you are switching to low level inputs, so you need to flick the switch on the amp to low level, and re-adjust the gains. I am assuming you have an aftermarket amp for the sub if you are using the 5 volt outs.
I'm using an aftermarket amp to run my sub. but my stock amp is still powering my mids and high's. I'm going to try and re-wire it tonight. Hopefully I will be able to figure out how to do it.
