Phase 1 Complete!
After two weeks of work I have my new JL 500/5 installed and running my stock fronts and stock rears (not the ones in the desk).
After a little modifying of the plastic flooring on the left side, I was able to fit the 500/5 where the Bose amp used to be.
My 4080 box still fits perfectly in that corner as well.
Only things left to order now are some components for the front, possibly some coaxials for the rear sails, and a JL10w3d4 for the 4080 box.
Only downside to the install is the spare tire screw thingy no longer works, so I need to figure a new way of securing the spare tire.
I'll get some pics up shortly.

I had to use 90 deg. RCA adapters to get the plugs to fit. It's a little hard to tell but I took a picture of the spare and the RCAs and you can see a small space between them. It barely fit, but it fits!

No. When I finished cutting the plastic flooring (both the small window and random other lips and pieces around the edges and underside) I placed the amp on top of the Bose bracket, put the plastic flooring back on it and screwed the flooring back down to the trunk. I went out and really put the traction control to the test, flew around corners, broke hard, etc, etc, to see how much I had to secure the amp. To my surprise the flooring pretty much held it in place as it's such a snug fit. To add some additional stability I put strips of industrial strength velcro on the top of the bracket and the bottom of the amp.
It certainly isn't moving.

Yes and no. I'm considering using some fans and duct work to exhaust air out the fender vent, but I'll worry about then when I determine exactly how hot (if at all) this thing is getting.
I have a 1 year warranty I can extend on it, so I'm not terribly worried for a year at least

hotice007- I am using the stock Bose (aka rebadged Clarion) HU.
My sub came in yesterday, wired it all up. All I need now is to run by Home Depot and get some decking screws to secure the sub into the 4080 box, then I should be ready to drop it into the car. 30 min. job (famous last words).
My DLS UP6 component sets are supposed to show up on Saturday (thanks El_duderino!), but I need to get some sound dampening for the car so I can install that + components at the same time while the car's ripped apart (again).
I don't know how people do this for a living, it's so much freaking work.
