The stock amp is still connected, as the LOC's are connected after the amp. This is so I still have the fade/balance and treble/bass controls on my stock head unit. The out speaker lines on the stock amp feed into the LOC's, which then feed into the JL amps. Also, I have found that for some reason, if the bose amp is totally unplugged, the head unit will not turn on. It doesn't take up much room, so I don't mind having it there.

I'm not convinced that you would lose those with the signal before the OEM amp. I expect that those signals (L, R, F, B) all go into the amp from the HU. I also suspect the tone controls are in the HU, not in the amp.

But I'd truly love to verify this with my test gear on a coupe... any takers? I'll buy you lunch on a Saturday...

I have a 2004 Coupe with the JL 500/5 replacing the Bose amp. The fade/balance still works and the treble/bass still works. The treble/bass does not make as big of a difference with the JL amp substituted in, I assume because 1.) the rear sails are not connected, only the rear deck and the front tweeters/woofers and 2.) I have lost the EQing the Bose amp produced which "enhanced" the bass/treble outputs from the HU.

My HU also worked witht he plugs completely disconnected. It also works with the plugs connected to the JL amp (with custom wiring harnesses in place).
