Does your hood feel rough?
I have clay bared and it just feels as if the hood is rough a little diffrent then the rest of the car.. It an 06 with 7k.. Anyone else notice this ?
If clay bar doesn't do it, you may need to polish. Start with the least abrasive on a small area. If that isn't enough, step up to the next abrasive. If that doesn't do it, go to a body shop and ask them about color sanding it. Don't try this at home unless you are a trained professional

What type of clay are you using?
It's possible that you need a clay that’s more aggressive if you have some stubborn contaminants bonded to the finish.

Rough Hood.........
To begin with DON'T use anything harsh on the surface of your hood!! You'll
do more damage than good. Try re-claying the hood and use plenty of
lube and more pressure.......then use a mild cleaner and finally good quality
wax........if this doesn't work take it to a detail shop and have them buff
out what ever needs to be cleaned off! LOL

I could be horribly wrong here.. but I'm thinking this is probably the way that you would go about with fixing some rock chips. However, I could be wrong. Please double check before you do anything of these next instructions on your car. I have not tried it myself.. this is just a shot in the dark. If the rock chips are too much.. just get the darn thing repainted 
1) Touch up paint [depending on the size of the chips.. lots of people think toothpicks are a good size]
2) "Small" grit wet sand paper [very light grit.. the least abrassive I'm sure].. you use after the paint has dried. It evens out the paint you just put on over the chip w/ the rest of your paint.
3) Polish
