And yes, having an aftermarket flywheel/clutch will void the warranty. A problem in the tranny could easily be pinned on those parts (whether they caused them or not... this is business, not a free giveaway).
If they pin pointed the problem to the tranny, they may have just saved you the trouble of find the problem yourself (but didn't save your wallet). Perhaps your aftermarket flywheel and clutch aren't installed correctly, or something is wrong. Did you do the install yourself? Don't one of the bearing at the front or back of the tranny begin to whine when they go out? Throwout bearing?
