Several issues with my g

So I've had my 04 6MT for almost a year now and a couple issues have came up. I'm posting this on my phone so can't do any good searching, but figured id post them all here.

1) driver door won't always go up/down (clicking), I know this is the motor bc it'll work if I punch it, just a pain and low on my list.

2) when I start my car after being off for a while and cooling down, it'll idle a little high and sound somewhat boggy. I also got a Service Engine Soon ligh (this may be connected to issue number 3). It did this before when it snowed, but got better, and just started again, but its much warmer outside now.

3) I installed a Nismo CAI with an Apexi filter, and the filter is down basically in my front bumper. Everytime it rains or I wash my car, if I forget and step on the gas a bit, it will suck in water that was on the filter and put me in limp mode till it dries. This is a huge pain in the rear and I think it might be making my MAF sensor go out, and that cause the sputtering?

Anyway, those are my issues and I'm not sure where to start. Help?

*update* I stopped by Autozone and had them test the light, and they said it was codes P1281, and P1271, but they didnt know what it meant....
