I THINK it might be the throttle body please help!!!

Warning this is a long post but I really need help and I only have a couple weeks till I get out of the Army

Car background: 04 coupe 6mt 170k ish only mods are a intake manifold spacer and short ram intake

What happend you ask?
Well the short of it is I blew it up and needed a new engine.

I found what I thought was a decent deal on a used motor, a hell of a deal on a transmission, stage 1 competition gravity clutch, and new single mass flywheel.

The removal went pretty smooth I thought this was in September then the motor finally arrived and the **** show began upon inspection of the motor there was a rats nest in the space between the intake manifold and the block so I removed the whole intake manifold to clean while I had it off I thought I would take a look at the valves and they were disgusting and there was water on the valves so I ended up retuning the motor and they sent me a different one car sat out side for about a month till the second motor finally showed up way way better then the first so went to start the install but wait my driver side polly portion of the motor mount was in two pieces obviously I had to order new ones nothing special just oem car sat for about another couple of weeks mount came in cool start the install right yeah that what I thought to but nope the oil pan on the motor i bought was bent to hell simple fix pulled the oil pan from my blown motor cleaned it up real nice and installed on the motor installed single mass flywheel and stage 1 clutch on motor then hung then motor finally coming together install trans and drive shaft not torqued to make sure we had clearance for everything started to run the harness I was up top with the spark plugs and the easy stuff two of my car savy friends under getting what they could both of them and also another friend determined my camera position sensor plugs were broke so I order a used wire harness car sat for another couple weeks till the harness came in and I could get a break form army stuff to work on it finally got around to installing the harness everything connects just fine except the oil pressure light on the block the harness was set up for a gauge tries to crank it turned over but there was no fuel and no spark security light was on when the key was in the "on" position took it to a dealership come to find out I got a 350z harness which for what ever reason does not work on the G so my bright idea was to replace the broken plugs with the ones from the 350 harness so I started to removed the 350 harness and start reading running my harness turns out the "broken plugs" weren't so broken just weird plugged everything in finally got the start it it is now middle of February but quickly coughed and stalled tried it couple more times but to no avail so we started trouble shooting you know one is it getting fuel is it getting spark well it's getting fuel so we pulled a spark plug and put in on back on the coil pack but not installed yes there was a spark but wait the car now want to run like hell of course because it is a cylinder down but it runs after some head scratching and wondering reinstalled the plug tried to crank but same as befor choked and died after a series of conversations with who were present for this escaped determined there was not enough air getting in pulled the vacuume hose off the throttle body really really rough start and really shitty idle but again It started and ran for at least a little bit so we reinstall the vacuum line to the throttle body tried to crank but same thing choked and died during all of this I'v been trying the resets but couldn't get anything to work so my question now is is it possible for the ecm to have been sitting so long that it lost its programming
