Pull the car out of gear when you break to avoid dropping into lower rpm's and stalling your car out
On serious note, im no mechanic, but if I took a educated guess, I would say the breaks and transmission are completely unrelated in this case.

Most likely you have a warped brake rotor or possibly a stuck piston in one of your brake calipers. It might even be simple thing such as one or more tires being out of balance.....Or your entire ABS system may be shot
