The eurethane parts are painted separately from the rest of the car, also 2 different kinds of surfaces will just take the paint differently. If you look at many cars on the road, they are all like that. the rear axle click is a common problem that relates to the axles not getting enough grease when they were installed. And of course, if you read one of my previous posts, unless you buy a friggin Bentley, you are not going to find a car that doesnt have some sort of rattle.
i kno my rear bumper is slightly different color then the body of my G..but im talkin about the rear quater panel you can actually see 2 tone paint..like the previous person who was doing work on the car didnt blend the 2 colors 2gether worth shiet!!!!!

I would get the quarter panel and the 2 front fenders fixed, find out where the rattles are coming from and fix them if you can, fix the door lock actuator (thats like what, 1-2 hour job at most at any mechanic?). Lastly to fix your rear axle I would bring it to the dealer as it is a TSB and they have to fix it. If they don't you can do it yourself for like $5. Here is how to do it:
