I have the same issue and would be curious if anyone knows what the problem is caused by.

Does the click sound like it's coming from the glass or the arm that moves the window up? Have you taken off the door panel to see what's going on when you roll the window up?

FWIW, this is a common problem on 3 series BMW coupes as well.

Something about that long door, heavy window, and stupid plastic pieces in important places.

it sounds almost like the glass itself is hitting something up top! its just one very loud click when the window is about a half inch from the top, and sounds almost like getting a chip on the windshield on the highway.. ive tried to watch while it rolls up but i cant see anything noticable

the window regulator mounting bolts tend to come loose so take the door panel off and make sure they are tight. then remove the 3 stickers that cover the window glass mounting bolts and make sure they are tight. reset your limit switch....search, i put a thread up about it. and if it still does it then id suspect your regulator is bad....?

Mine does this too, driver's side. Very intermittent. I really don't want to pull the door panel off. I've repaired the power windows on my old Pathfinder (p.i.t.a.). Is there a DIY for getting the door panel off, I don't want to mess anything up cosmetically?

What is the risk of doing nothing?

if its the regulator bolts, and you do nothing....they fall out, the regulator is loose and binds up then eventually gets jammed up with either the glass or another piece of it. resulting in................a new regulator!

theres a bolt cover in the pocket where the door handle is. 10mm bolt there. there are 2 more bolts behind the pull handle cover....the long silver piece. take a small screwdriver and you'll see small openings on the side.....pop it loose from there and it will unsnap. then all you do is pull the door panel off as its held in with plastic clips all around. pull up to get it off the actual door frame then towards you. disconnect the step light connector, the switch connector and the door lock/latch cables. then tighten all the bolts you see....all 10mm.

I like driving this car with the windows down. I love to listen to the exhaust.....plus, the wind rushing in covers up all the interior squeaks and rattles. Win/win.

So, I'm going to fix mine tomorrow or this weekend. It is only on the driver window and doesn't happen much but it sounds easy to fix and expensive if the regulator gets messed up.
