Obviously the front half shafts don't but a quick look on Rockauto doesn't differentiate between the 2 leading me to believe they do. http://www.rockauto.com/en/catalog/i...+assembly,2288
Different flanges on the differential MAYBE, but that can be swapped if you're familliar with teardown on a diff. I think there was 3 different flanges depending on exactly which G it came from.
Also, I think the differential axle ratio varies. I think the 6MT has 3.54 and the AT has 3.36 gears, the HR motor AT has, 3.69.
I'm not 100% sure but the 3 flanges are probably indicative of the 3 gear ratio's.

I don't think your axle theory is correct. I went from a 3.3 to a 3.5 diff back in the day for some more down low grunt and my axles bolted right up and have run flawlessly for 60K miles. Loved the swap overall but highway gas mileage suffered, poor 5AT is chugging along at 3200 RPMs going 80 (legal freeway speeds here in Texas lol). By contrast my GTO with the M6 is cruising very nicely at 1800 doing 80.
You're probably right about the differential flange, it might have been a G37 I was thinking of and not the G35. I brought up the axle ratio in case he has an AWD so he gets the right one.
That's really low cruising rpms on the GTO, I'm a little jealous now. There are two GTO's that make the same highway commute every day, I love how "discreet" they are, nothing flashy, just a couple hood scoop inlets and a smooth body. Early-mid 2000's era vehicle are so much better than anything new.

You're probably thinking about the flange that connects the diff to the driveshaft. It is different on some first and second gen G's but I can't remember which ones are different.
Lots of people like to hate on GTO's for it's bland styling and the fact it was built in Australia explains why the fit and finish is superior to any Pontiac produced in the 2000's. I had squeaks and rattles in my G from the day I bought it with 45K miles and at 12 years old now the Goat doesn't have a single one. Plus the Goat is way more comfortable to drive than the G and a hell of a lot more fun. I don't see me getting rid of it for a long time, in the color/option package/6 speed combination I have Pontiac only made 101 cars exactly like mine and that's pretty freaking cool.
