2nd gear no throttle and sounds like starter grind for a second
Thats my problem on a '06 sedan 6MT. I only notice this happening one time per drive always after the 1-2 upshift. The scenario is leaving the work parking lot where I start in 1st, shift into second and roll out of the parking lot with very little or no throttle. I hear what sounds like the starter engaging for a just a second anywhere from 5-10 seconds after completing the 1-2 shift. Any ideas what to look for? Its nothing violent - if I have the radio up or AC blowing hard I don't even hear it but I can still feel a slight vibration and pull on the car. Maybe the AC compressor coming on for the first time? I will try it tonight and make sure the AC is off.

Possibly what you are experiencing is the ABS system doing it's auto check (happens once every time you start and drive the car, approx. 5-10 seconds after you begin forward movement).
The sound is a slight, faraway grinding/graunching sound, not very audible or noticeable when under acceleration (due to engine noise, acceleration sensation, etc.), then it's gone ....

P.S.- I'm on my 2nd transmission now, after having the first one replaced at approx. 24,000 miles due to severe synchro grinding between 1st & 2nd while under hard acceleration, and a grind between 5th and 6th regardless of when shifted there. I have never experienced anything like what you described from either transmission that I could attribute to the MT.

Thanks for the info on the ABS that makes me feel better. I'm pretty sure its not syncros since this is happening well after my shift. I didn't think I would be messing with a manual transmission but that appears to be a weak link in our cars. I have experience building auto trannys to take decent horsepower, I guess I better get to know manual gearboxes once warranty runs out.

They revised the 6MT several times, and then re-designed it all together for the 2005's and beyond, I understand. So you shouldn't have the same problems we '03 and '04 6Mt owners experienced.
They told me they replaced mine with the new unit, including the full clutch, pressure plate, and throwout bearing upgrade/redesign as well. It doesn't have as much of the old "cement mixer" sound on clutch takeup it had before (you '03 & '04 6MT owners know what I'm talking about), and I've had no problems with the new unit at all, yet (been about 10,000 miles now), so we'll see.
As far as the ABS thing, it has startled many a new owner, over the past 2+ years on this forum. You'd know if it was the tranny.
