07 Auto coupe shifting issue

07 Auto coupe shifting issue
First time posting here! Need a bit of advice on what to do.
I bought the car (third owner) 5 months ago and up until the last couple months everything had been pretty much fine with shifting. Now I seem to have sporadic delayed shifts. IE: I am already rolling ~10-20 mph and decide to gun it, the lower gears will hold way longer than they should, even after I let off the accelerator)
Another thing I am noticing is when I'm on a hill and someone is keeping me from maintaining the speed limit, it will try to shift down (fourth gear to third) and miss, causing a grinding and hard vibration (seen in shifter as well) I immediately let off the accelerator if this ever happens, corrects it almost instantly.
The car has 89k miles when I got it and has 93k now. I have done a dealer transmission flush (was happening before i did) and that hasn't seemed to help.
One thing I find odd is when I use the "manual" shift mode (which i do not use hardly), the car responds perfectly and never clunks into gear or has any trouble, the gears feel more engaged and I feel as though the car has a bit more power.
Any advice on what to do here? Should I just proceed with driving the car in "manual" from here on?
