Yep. Fine metal or plastic polish applied carefully and evenly with the grain of the metal will remove the majority of them - depending on how bad they are. Worst case scenario - pull the whole piece and lightly polish the entire surface.
Post some pics of what you're talking about and maybe we can give you a better idea. Real aluminum can be easily polished - heck - you can make it shine like glass if you want to. The trick is to remove the scratches without making that piece of aluminum differ from the rest of the pieces in the car.
As for being easily scratched - I've had my 05 for two years and there isn't a mark on it anywhere (knocking wood). It's all in how you take care of things.
