Thump when braking

Hi,
I just put new DBA rotors and Hawk HPS pads on the front of my 2005 G35x Sedan.
I went out to bed the pads.... first stop I get this "thumping" sound...sounds like it is coming from the passenger's side front. The frequency of the "thump" matches with how fast the wheels are turning at the time.... quicker "thumps" when initially braking (ie - going fast)...then the "thump" slows in frequency as I'm slowing down...almost like something is hitting a little when braking. Any ideas?

Actually...it is more like a click/thump.
I took the wheel off and looked around again.
I noticed that the CV boot that is closest to the transmission is torn up.
Would that possibly be causing it? Not sure how long it has been that way.
To repair....do you replace the entire axle?
