It is probably the lacquer coating from your strut brace, slowly heating up and falling on the plenum, and baking on there. No big deal.

100% positive that's not it. I had the engine cover on the car until today. Maybe just rubbing from the cover over time?

My and my buddy polished out Plenums a few weeks ago and we both have the same marks. It is from the cover and even with using a impact with brush attached it was a nightmare to remove.

So I swapped in the smoked side marker with the supplied LED light. But now I want to swap out the chrome headlight housing for the black one I have. But was wondering if anyone knows if I was to do this will it affect my light output as I have OEM HIDs. Because no one even sells hid lights with black housing. And I'm assuming there is a reason for this. I know the back chrome reflector is different between the HID and non HID headlights.

You are correct, the reflector is designed for HID and would not project halogen light well, as a halogen reflector would not reflect HID light well.
If you buy an eBay set of headlights, then you are able to put those clear lenses on your OEM lights. This is the best option, if you do not retrofit projectors. OEM offers the best headlight output.
