A few gripes here
Heated seats: My drivers seat is pathetic. Start the car on a 35 degree day and the car is fully warmed up before I ever notice any heat from the seat- kind of defeats the purpose. However, I finally let the wife drive it tonight and it turns out the passenger seat is warmer quicker, especially the back. I think it's time for me to test drive the service at my dealership. Especially hearing that others have heated seats that seem to work. My driver's side are completely worthless.
Oh, maybe another minor thing. The blacked out plastic fake grills on the non sport bumper? The don't bother me much because I'm looking at the car as a whole which is just fantastic, but I'm wondering how they will age? Will they just look like poorly concieved blanks 2 years from now? They're not that bad, they just stand out a bit on a car who's exterior is almost a piece of art.

So far my only complaint is lack of storage and usable cupholers on the 6MT. It's center console makes the ATs console look HUGE.

Just took my first long trip in the car. Still love almost everything about it. My major gripe (for those with Nav) is the things they disable while the car is in montion. I can voice tag around some of it, it is still annoying.
For example, if I want to stop for a quick bite to each, I can voice command it to show my the nearest Fast Food Restuarants, but I can't scroll. So I can only see the closest 5, if my prefered fast food restuarant was #6 closest, I'll never know, unless I stop and can then scroll through the list. Then, once I find a POI, when stopped you can see the details, and press call to call the place over bluetooth. Why I can't do that moving seems silly.
Same thing with the Music Box. I can't bring up the list of artists or albums on the screen and pick one or scroll through. I can only tell it to group by artist and then use the tune **** on the radio to turn through the artists, one by one. I also can't delete songs while moving (It would be nice to hear a song on the music box, decided I don't like it and remove it right there, instead of remembering what I didn't like and deleting it later).
I'm hoping there will eventually be a work around for this. I didn't thinik it would bother me when I purchased the car (other cars on my shopping list didn't have this "feature") - but it does.
Finally, the manual leaves something to be desired for some of this. It was by dumb like I realized I could change artist or album with the tune **** (I read the manual twice, it could be in there and I don't remember it but I didn't see it).
The car is still well worth it though.

After over 1100 miles, here are my few complaints:
More info in the dashboard LCD. On my wife's Audi A4, you get outside temp, distance remaining, and stereo info. The display scroll button is awkwardly located, too.
Better RDS/Track name integration when the nav system is active. When the map is showing, you get very basic info -- preset number/frequency for radio, CD number/track number for CD, playlist number/track number for MusicBox. I'd rather see scrolling artist/title information or RDS info on this screen.
Rear visibility with the spoiler leaves something to be desired. It's taken me a month to become comfortable. I still dread merging into tight space on the right. At night, the spoiler is just right to cut off headlights of tailgaters, so you have to be careful.
As mentioned in other spots, first gear is very touchy. It's getting better, but still not pefectly smooth.
I'd love to have a few more heat options. I like having warm air blown on my hands, but that means I can't have the defrost running... The best system I ever used was on a 1985 Nissan Stanza -- 3 toggle switches (feet, mid, defrost), so you could put air just where you wanted it.
I'd like a better auto daylight/night mode on the center console. With the Nav system, it should be able to figure out sunrise/sunset (my Garmin can), and should switch modes based on those times, not on the headlights. On non-nav versions, you're screwed

When I put sunglasses in the holder, if I put the lenses forward, with the nose bridge resting on the hump, I can't close the compartment, as the arms interfere with the locking mechanism. I have to balance my sunglasses so that the lenses are down to close the compartment.

Quit driving like a mad man and your gas mileage will improve! I could have got a honda civic and got 35 mpg but I picked the G because the darn thing was fast
